The reason Yelena looked at Armin like that, was because he contradicted himself. When she initially told them about the euthanization plan, Armin seemed moved, and immediately sided with her just so they could survive and maybe get out of detainment. On the roof, Armin then said "It seems we have no choice", implying that he would have rather done something OTHER than side with Yelena, basically admitting he lied to her. She was upset by that, but softened because if she knows they really have no choice but to help her, she's ultimately still getting her way.
