It should have been one of the two guys, Cijin or Santhosh, who did it. These guys were planning to steal booze from Hari's car and one of them must have found the car keys from that basket on the dining table of the cottage. That is why the moustache guy, Nandan, said he didn't find the keys there when he wanted to get a cigarette from Hari's car. If you remember, Nandan also sprayed Hari's perfume on many of the group members, including Cijin and Santhosh in the beginning of the movie. That explains the fact that Anjali remembers the smell of the perpetrator and also found Hari's car keys as the perpetrator ran away. Also, Cijin and Santhosh have been questioning the authenticity of her story from the very beginning, making it even more suspicious, because if they didn't do it, they would want to believe their friend and group member they have known for years!
