While Oak didn’t ask the soil for permission, he did ask the world’s owner, Ke Yin, for permission to enter the world.(698 - Goodbye) Ke Yin, knowing Oak's nature, implicitly consented to his placing roots in the soil of his world. It’s like inviting someone into your house and then claiming you never gave them permission to walk on your floors; such consent is implied by the very nature of the visit.

I wonder how the sapient inhabitants will react when he has to add something that is predictor to things like them. He’ll eventually have to create some things to manage, read eat, the plant life as it grows, and possibly something that eats rocks if he’s ever inspired to make rock creatures for the lithari, like geodude and onix from Pokemon.
